I didn't investigate much into the warning, but perhaps phpize did its job
anyway. I suggest you try to run configure like in the instructions.

Lemme try a stab at this.
Have you tried to follow the instructions from the site? To be honest I
haven't yet compiled and installed xdebug on my mac, but it should work.
Perhaps you need to run phpize with full path (and perhaps even pass full
path to php-config).
Have you been able to run phpize?
